Unlike the 9x series.........2000 isn't based on DOS, it's based on NT. There is no "boot to md-dos" included in 2000.

NT/2000 both have the hardware isolated from the operating system by the HAL (hardware access layer) which prevents app's like the one you're talking about from directly accessing the hardware. This is not true of 9x which is why you can run that application in it. The only way I know of getting around your problem is to get some updated 2000/NT drivers from the manufacturer.
