I've been running with both FAT32 and NTFS partitions for a couple years now and I've never had a single BSOD. Presently I have 2 NTFS partitions and 3 FAT32 partitions on two HDD's (one of each on each HDD with the 2'nd HDD having the extra FAT32 partition).
