I had this problem - nothing I did would get rid of the stack of windows which opened at startup, but this works fine for Windows Me (not sure about other platforms). I used the excellent Autoruns utility posted in one of the responses here, and found that a program called STATEMGR.EXE was loading on startup - this looked like a likely candidate for the problem, so I deleted the file and removed every reference to it in the Registry, and hey presto! No more annoying windows! I did this a week ago, and so far no problems. Hope this helps.
