Internet Explorer won't open a new window when a link is clicked

Hi, I reloaded Windows 2000 recently and since been getting a weird glitch with Internet Explorer. If you click on a link and the page loads by refreshing the current window there is no problem. However, if when the link is clicked and the new page wants to load from a new window nothing happens unless you left click the tab on the bottom toolbar then click the tab again the new window opens and the requested page loads. Weird. I've uninstalled IE and reinstalled, I've gone through all the folder options and IE options..I'm flummoxed!! Any help would be greatly appreciated as my girlfriend is going barmy!!
