Dual Boot Hanging on Boot Problem

I have a dual boot system Win 2K SP4 and Win 98SE. I changed mother boards about
two weeks ago and ended up having to repair my Win 2K installation. Ever since,
I've been getting some odd behavior on boot. Win 98 boots fine, but Win 2K intermittantly
hangs on the boot menu.
The boot.ini is set to default to Win 2K, if I just hit enter to bypass the countdown,
it just hangs on the boot menu and does nothing until I reboot the machine (it doesn't
even respond to Ctrl+Alt+Del, I need hit the reset button). Often if I wait a second
or two and hit the up and down arrow to select Windows 98, then back to Win 2K, it
will boot when I hit Enter. Though not always. It almost always boots OK when I
let it count down, but it hung this morning one second into the count. If I do anything
like selecting boot logging or safe mode it boots every time, so I am having trouble
debugging this one.
Does anybody have any ideas about this one? I hate intermittant problems...
