Some Spyware Removal Software will lock the Home Page against being Hijacked, and of course Spyware can also Hijack the Home Page. Hard to tell what your problem is from here. Most Windows OS's you can add or remove the Run Box, in the Taskbar, and Start Menu Properties Window, under the Advanced Tab. Just a Checkbox to tick to add the Run Box. If that is checked then maybe the registry has been changed, a bit of Googleing will find the registry key that effects the Run Box.
