Files Deleted After Backup

I tried searching for this problem in the discussion forum but didn't see it posted.
Once I have completed a backup of my logical drive on a windows 2003 server I find
that some directories have thier files missing but the folders are still present.
I use a 20 gig native / 40 gig compressed seagate tape drive. I have 20 gig partitions
and often find this is the case when the partition nears it's 20 gig capacity. I
had this same problem when I was using a 10/20 gig drive so I don't think it's the
drive. If anyone knows the answer to my problem please let me know.
