High CPU when you run as service

I have a very weird problem. if i run a c program as an application it runs fine
for days but if i run the same as a service, it take sover the cpu in minutes and
never gives up. I looked at other windows 2003 boes but couldnt reproduce it.
Windows 2003 SP1 with every patch given by microsoft.

are running would help.
