If I add an ext usb disk drive will it still assign permissions to the drive? I.E
user Joeb has access to folder so and so?

If your USB Drive is formatted with NTFS, then Yes, otherwise, you will not be able
to do so.

Oh, and also, you will need to manually assign the permissions yourself. Copying
or moving will eliminate the permissions.
