Extra Profiles on Domain Controller

On my secondary domain controller server at a branch office there are a bunch of extra user profile folders in the Documents and Settings folder. Other than administrator and all users, there shouldn't be any others, correct? Should I delete all these extra profiles, since none of these users have ever logged directly into the server. My primary domain controller in my office location does not have these extra folders.

Those folders are created when a user logs into the local machine either at the console or via Remote Desktop. You can delete those extra folders. You state that the other users do not log on to this server anymore, but they have certainly logged on at one point in time or some piece of software is logging in as them.
