USB drives not acting correctly

I have 2 USB-attached external drives on my desktop where I've just done a clean install of Win7. Naturally I've re-booted a lot during the re-installs of software and the OS acts like I just plugged in the USB drives every single time. I get the AutoPlay pop-up 'what do you wanna do?' dialog. So every time I boot, I have to kill those pop-ups. Worse is that I use a file utility which only seems to work on permanently install drives, not those just plugged in. It worked fine on XP with these drives. Anyone seen this problem with Win7?
