I'm assuming you don't have Auto-arrange checked, and I see that pressing F5 is supposed to re-arrange the icons - I guess you aren't doing that either. Can be caused by an incomplete shutdown, some have reported it spontaneously cures itself after a few reboots ! Maybe you can boot into Safe Mode, rearrange them and shutdown from there, which might force the arrangements you want to be saved without interference ?
