At a command prompt type chkdsk c: /f /r . . . substituting the appopriate letter for c. For the partition containing Windows you'll have to re-boot, the other one should run straight away. But it sounds to me as though the partition is corrupted (delete the partition and repartition the disk) or the HDD itself is dying (run the manufacturer's dagnostics to be sure).
