If you are getting an altered start message, then I would think you have a good chance 
of having a virus. Scan your entire system, but if you don't have one, boot with 
a boot disk and run the command:

SYS C:

This will replace the damaged file.

As far as the 'Bad command or filename' is concerned, it is probably a command in 
your autoexec.bat file that is trying to run a program that doesn't exist. Check 
that all the lines in this file refer to programs that exist.
