Programs that are running during disk degragmentation

When running the disk defragmenter or Scan disk after a little progress I get the following message: Disk has been modified - starting over This repeats itself over and over again so that neither program ever is completed. I presume some program is running and writing to the disk at the same time these programs are running but I can't find out how to stop this. Any ideas? thanks
