Boot sector

Simple problem. Anti virus says that boot sector on C cannot be read. Still, I am able to boot my computer, load Windows, and everything works fine… except for scandisk, that doesn't work well running under Win (although it runs fine in DOS) ; and defrag, which is unable to make up an overview of all the clusters, and therefore isn't able to defrag at all. How can I fix this boot sector (reading) error without damaging the content of the hard drive ? Thanks.
