If you do a major deletion of files and folders, especially photos in the bmp format, which takes up ten times or more space than jpegs, then you'll be creating gaps in your hard drive. Those gaps can occur anywhere, even be found 98% into the defragmenting. It becomes especially acute if you hadn't done a defrag in quite a while, so there's a lot more to clean up and gaps to erase. And it becomes even more acute the bigger your hard drive is. Best way to deal with it is to run the Maintenance Wizard in Safe Mode. Restart your computer to go into Safe Mode [press F8 to get the menu as the computer begins to start up and before anything begins to load], select Safe Mode from the menu, then go into Programs>Accessories>System Tools>Maintenance Wizard, click on the latter and let it run. This will clean out your system, scan disk and defrag all at once and should do it more effectively and within the usual 40 minutes you cite. If you still experience a problem, I'd then check your system out for malwares or spywares that may be interfering.
