I don't know why either but many moons ago I had the same experiance with NAV 2000 and win98se, it was rebooting due to this key:

[HKEY_LOCAL_MACHINE\System\CurrentControlSet\Control\Shutdown]
"FastReboot"="0"

Being set to a one somehow. This is the same as having fast shutdown enabled in msconfig IIRC - I never saw the logical connection myself between fast shutdown and fastreboot key value, with me thinking that these were two different functions entirely. Could be just me, though.
