One of my computers shipped with a support edition of Configsafe 95 which takes a snapshot of the Windows folder and registry at bootup. It allows me to see any unusual changes directly. Deleting the temporary internet files reduces the clutter when comparing snapshots. Comparing snapshots takes me no more time than waiting for Ad-Aware to load and running a scan.
