Bottom line: The W98SE kernel has a flaw that ought to be patched.
I recommend applying the W98SE Shutdown Patch.
It takes care of 99% of these problems.

I don't like ads on principle. Being a captive audience makes me angry.
The fact that it hides USEFUL information and masks the fact
that Win9x is just a GUI running on top of DOS really pisses me off.

Any app that was written after ~1995 will be a Win32 app.
Things written before that will be Win3.x apps (16-bit).
Unless you are running one of those (e.g. an old game or legacy utility),
all your apps have been compiled as 32-bit apps.

I already recommended that you disable the DOS initialization files
and see if you note anything missing from your normal working environment.
That still holds. If that pans out, kill off the redundant junk.
Again: You only need those ancient constructs to run DOS apps (like TSRs).
Windoze does NOT need that junk; it only slows down Startup.

Explorer==Windoze; if that doesn't run, you stay in DOS. It's not really an option.
Some folks see Scanreg as superflous and disable it.
If you have Registry backups on external media
and aren't making big changes to your system and know how to work in DOS,
this could shave several seconds off Startup.
I don't recommend this for most users.
