Question about transparency in windows 98

After hours of overthought and search on google this place is the closest I've come to finding information on this. I want to know how to manually change what these programs change to make transparent colors in Win98. I think Microangelo (and I would guess most other programs do the same thing) changes 1/256 of the windows pallette to be a transparent color as it doesnt have one by default. I know it doesnt change the same color on every computer. The reason I want to change this is strictly for customization. I used the color MicroA changed to add to my custom colors. From there I made all my windows and 3d objects transparent. I have Drempels (found at www.geisswerks.com) running in the background for the most awesome effect that NO wallpaper could EVER top. Anyway if anyone has any information or could point me in the right direction please email me :D
