Question about 'Things that slow down system bootup'

I have a question about how to stop windows from loading dos commands at boot up.
We have updated our bios which is supposed to boot up win98se faster.It does in some
respect but an annoying screen appears for what seems forever stating that au10dos.com
is enabled at port whatever.
Can anyone shed some information on how to stop the dos com to load?
