Question about 'Do I still need CONFIG.SYS and AUTOEXEC.BAT?'

My Windows 98 would not boot until I disabled autoexec.bat, when I look into the details of that file the last subfile is a long sting of nonsense, I tried to disable it, but it got checked again when I booted with autoexec.bat engaged. How can I delete that nonsense subfile from autoexec.bat? I do have the original system disc, I fear if I try to load that it will erase all existing material.
