What DOS apps are you planning to run?
http://www.annoyances.org/exec/forum/win98/1187018507
NOTE: I *DO* run AUTOEXEC.BAT
so that I can have DOSKEY
ready and waiting when I use the command line.
If I didn't *specifically* want that, it would be a complete waste
to process AUTOEXEC.BAT and CONFIG.SYS (perhaps even a source of problems).

Well you don't actually need the Autoexec.bat if your running Windows. As gewg says
what do you need to run in DOS?
My Config.sys
DEVICE=C:\WINDOWS\HIMEM.SYS
DEVICE=C:\WINDOWS\EMM386.EXE
DOS=HIGH,UMB
DEVICEHIGH=C:\WINDOWS\COMMAND\display.sys con=(ega,,1)
Country=044,437,C:\WINDOWS\COMMAND\country.sys
My Autoexec.bat
@ECHO OFF
SET SOUND=C:\PROGRA~1\CREATIVE\CTSND
SET MIDI=SYNTH:1 MAP:E MODE:0
SET BLASTER=A220 I5 D1 H5 P330 E620 T6
MODE con codepage prepare=((437) C:\WINDOWS\COMMAND\EGA.CPI)
MODE con codepage select=437
LH KEYB uk,,C:\WINDOWS\COMMAND\KEYBOARD.SYS
Echo Y|If Exist C:\Windows\Temp\*.* Del C:\Windows\Temp\*.* >Nul
SET DIRCMD=/O:GN
SET SOUND/SET MIDI/SET BLASTER are just for the sound card in DOS if I ever need
it.
Echo Y|If Exist C:\Windows\Temp\*.* Del C:\Windows\Temp\*.* >Nul
Just deletes any files in the Windows\Temp folder on startup.
SET DIRCMD=/O:GN
Just shows files alphabetically in DOS.

If by your question you mean:
"What should AUTOEXEC.BAT contain after a clean install of win98?"
The answer is NOTHING. It should be blank.
AUTOEXEC.BAT is sometimes used by third party software to load their programs at
boot up. Software for sound cards, virus scanners, and the like.

DOS programs or Win 3.x-related stuff.
This hasn't been an issue for well over a decade.
|Software for sound cards, virus scanners, and the like.

DOS device drivers.
...and I haven't seen a DOS-based anti-malware app in a LONG time.
As stated, if you're not going to run DOS apps in a DOS box
and you don't have some specific task with a specific purpose that runs under DOS,
all of this is just wasted time at Startup.
If you're going to be running a real DOS app of any consequence
(e.g. a DOS game), just start in Real DOS(tm).
...and this all happens BEFORE Windoze loads,
so it's USELESS for any Windoze stuff.
Any settings useful to Windoze are in the Registry or in an *.INI file.
Any apps that are useful under Windoze have to be started AFTER Windoze loads
(unless someone here in 2009 can name a TSR he still runs).

I hear what you are saying.
The original question wasn't about running DOS apps however.
Have a look at the entries Keith Stanier has in his in AUTOEXEC.BAT file (see his
reply in this thread). Creative sound card and a keyboard.
As for the virus scanner, I am thinking back to McAfee Virus Scan 4.51. The option
to insert a command into AUTOEXEC.BAT was available as recently as McAfee Virus Scan
version 7. Admittedly that was several years ago.
If you have McAfee Virus Scan Commandline, the option to insert a command into the
AUTOEXEC.BAT file is still there, although not for much longer as the latest Virus
Scan engine has dropped support for DOS and the 9x line.

Any software house
that doesn't realize that AUTOEXEC.BAT can be bypassed in Windoze
shouldn't be writing software for Windoze.
This far down the road from Win95,
that goes for any turkeys that can't produce a proper installer/uninstaller.
...and McAfee has sucked for a LONG time--on any level.

As I said, the command placed in the AUTOEXEC.BAT file was an OPTION, it was up to
the user whether to have it or not.
I guess McAfee figured by including a line in the AUTOEXEC.BAT file, the user would
be able to remove an infection from their system from DOS in the event Windoze would
not boot.
