Go ahead and do it. Sounds like the problem is that NAV's referance of what your boot sector should look like is not valid and saving the current one will solve that. This can occur as a result of downloading changes to NAV.

If a full virus scan finds no virus, then there is none and the boot sector is not infected. It is then safe to use what you have as the new referance for the boot sector.
