Start menu won't work, Icons disappeared

I saw that someone else had this problem before, bu that thread is over 3 years old so I decided to start a new one. Last night I restarted my computer and when it started back up my wallpaper was gone, most of my desktop shortcuts had vanished, and the start button woudn't work. I can click start and it will depress but the menu won't come up. Of the few icons on my desktop, if I open My Computer it gives me an error message saying that the Activex properties may cause this not to display properly. The window opens but there's nothing inside. If I open My Documents it gives an error saying that the file is not there. The screen saver also shuts off and cannot be adjusted. I have tried starting in safe mode, which works, and all of my files and folders appear to be intact, so I think it may be a Windows problem. Oh also, I have had a lot of spyware trouble lately, and adaware an AOL spy protection both can't seem to block them. Any ideas?
