Welcome to the world of Vista.
The way Vista handles updates is normal. Microsoft has taken a step back to the Win98
era concerning how Vista installs certain updates. Also the new updates are far from
perfect. Everyone has been reporting various problems after updating Vista. Yours,
however, was fixed by using check disc.
As far as the search problems you are having, I don't have a solution for you. I
turned off all of the search functions (including the indexing service) because it
eats resources from my PC.

Good luck!
