It appears that when you open up a command prompt (cmd.exe), two files are used autoexec.nt and config.nt, both located in the windows\system32 folder. You should be able to edit these to include a PATH variable or any other command you may need to run your dos program. Both of these contain some rem notes that may answer other questions you may have...
