Disabling 'beep' in the nonplug n play device doesn't affect it. I just have to remember to have my external speakers turned off so that the PC speaker's beep isn't so loud. Very annoying. What's the purpose of making a beep? To tell me that I'm booting up? I already know that without having to hear a beep.
