Windows File Protection will dump the normal explorer.exe back in if you try to replace it with a modified one.

One way around it would be to rename your altered version to something like explorer2.exe and copy it into the windows folder. Then use regedit to navigate to HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows NT\CurrentVersion\Winlogon and chage the 'shell' value from 'explorer.exe' to 'explorer2.exe'.
