I know this is an old post, but I just ran into this myself. Check your binary autochk.exe
in your windows\system32 directory. When I tried to run mine from the command line
I would get a "Program too big to fit in memory" error. I replaced it with the version
in my installation media and now chkdsk runs when I schedule it at start up. Don't
know how or why this happened, but maybe it will help you too. I have a narrative
of my experience at
http://www.suehappycowboy.org/blog/?p=112
but be forwarned, it is profanity laced.
