Then, when I was putting in a new pci device I discovered what had been causing the problem. An ALI usb/firewire card was somehow shorting the motherboard. If the power cable was in I could put this card in and the computer would turn on without going near the switch. When I removed this card the computer began to shutdown normally again. So if everything else seems not to work try opening your computer and taking all your pci devices out and then rebooting each time with a new pci device added and see if this might be causing the problem. I advise you to unplug the computer every time before removing a pci device just in case you blow the motherboard, I was just too lazy and fixing an old computer that I didn't care about that much.
