Most common problems I have observed when it happens on a new motherboard is:
1) Need an 80 conductor cable, or a new cable.. Believe it or not, incompatible
ROM drives in some cases
2) Bugs in the chipset requiring a patch/new drivers (which not be available yet)..
Had it happen on older VIA chipsets as some ROMs were incompatible.. MB manufacturer
needs to release updated drivers/patches if this is the case.
3) HDD controller bad on the motherboard, replace board..
4) In rare cases, this can be a memory issue, timing/setup etc, or bad memory, or
using memory not recommended for the board. Your manual should list recommended
memory that has been tested on your model board.

By your description, I wouldn't suspect the HDD but I have observed it happen due
to a bad drive or cabling issues on PATA drives, or the need for a driver patch as
mentioned before. Haven't observed it yet on SATA drives but anything is possible.
Contact the manufacturer for assistance as it should be under warranty hopefully.
