Most probably boot.ini is a hidden file. You should make it visible by clicking Tools-Folder options-View(tab)-choose show hidden files and folders. Or Simply get in with your first windows, right-click My computer-Properties-Advanced(tab)-Startup and Recovery-settngs-System startup default o/s-edit and this is the boot.ini where you can delete your second windows installation entry.
