Automatic Update Fails to Install

After a year I final built a new system that wanted to run Windows XP on so I could retire my old Windows ME machine. I built the thing and here is one of the two problems I am having with it (I will discuss the other in a different post). I am not new to computers mind you this is just the first one I have built and after five years on my wife's XP machine I found Automatic update to work pretty good! But on my new system I have an odd problem where the thing refuses to install its updates. I got a little icon in my clock menu that doesn't seem to go away even after I installed the same updates it tells me are required and I have installed manually. The thing I found strange too is that the Service Pack 3 installed before a couple of these (which are for service pack 2) had ever been installed by the auto installer. Anybody know how to fix this?
