two hardrives one computer

I know you can do this, but i don't understand how it works.
I did install two hard-drives and selected one as the
Master drive.
When i start the computer it goes to my desktop.. I go to my computer and i see the
other hard-drive.
I click on it and i can get excess to my programs and files.
But i thought that i could use either drive, like you would if you have one. I thought
on start up you could select the drive you want to use..
The way it is now if i want to use the other drive.. i will have to unplug the one.
Can you clear this up and is there such a things as selecting a drive to use.
