I don't mean to jump into the excellent help Jacob is giving you but, reviewing all
the information you have provided, it points to a failing disk drive or cable as
a possibility.
The specific errors you quote are 5: parity error and 11: HDD controller error.
If the HDD is returning a lot of parity errors, and hence having to re-seek data,
that could indeed slow things down enormously. It is possible that a surface scan
would show up little, as the disk surface may be in fine fettle.
Its also possible the the cable is playing up - they are very fragile.
Mechanical problems with HDDs are common at startup - before the drive heats up and
lubricants soften.
Having said all that, it is odd that you are getting slow operations long after the
errors have stopped showing - however some HDDs have internal mechanisms to correct
errors and those would not necessarily show in the Windows Event Viewer, so maybe
they are just more severe when the drive is cold.
Have you acquired the disk manufacturer's diagnostic tools and run them ? They are
usually pretty good.
