I've had the same issue, and not due to an opened program not being highlighted -
it's occurred by simply activating the taskbar by dragging the cursor to the edge
of the screen, and once the taskbar is activated, it stays visible instead of returning
to it's hidden state.
TO RESOLVE: delete the contents of your windows\prefetch folder and reboot. Voilą.
