Applications keep focus until minimized or alt-tabbed

Some of my applications won't give up focus when I click on other windows. For example, I may be running Photoshop in a not-maximized window, and any of my clicks off the screen will not register. I can't click on any desktop icons, open any taskbar items, or do anything that needs a click. The only way I can change focus is to minimize photoshop or press alt-tab. This happens on a lot of my applications; it seems to always be the same few, even though they are all unrelated. I installed WindowsXP with an nLite boot disk, and I changed some custom settings around. Maybe I changed something related to how focusing works? Does anyone know anything about this problem? I can't find any resources anywhere about it. Thanks.
