You will have to tell AutoUpdate not to install updates for the .NET framework.

If you have Autoupdate on, the yellow shield appears in the notification area when 
an update is avalable. When you click on the shield, choose the Custom install option, 
and untick the .NET update.

If you untick an update it will give you a choice to not be asked about the update 
again. You can always get it again later if required...

Though better still would be to uninstall .NET 3.0 and 3.5 if you do not need them. 
90% of programs use .NET 2.0 or earlier...
