What exactly do you mean by "windows system file" ? If you mean the folder C:\WINDOWS\system (or C:\WINDOWS\system32 more likely ?) then open the folder, see what huge files there are and let us know. Meantime its always a good idea to run full scans with MalwareBytes and SuperAntispyware (both free).
